Proteome Mapping
Proteome mapping is a technique in which the proteome is analyzed using LC-MS: a combination of chromatographic separation and mass spectrometry.
Purified protein samples are digested and run through an extended 1D or 2D LC gradient, after which the eluate is injected into the LC-MS instrument. The MS spectra are analyzed to identify the proteins of interest.
The outcome of this protein analysis depends on the number and range of proteins present. 1D LC-MS/MS analysis will identify >1000 proteins. For more complex samples (e.g., whole-cell lysates), a more sophisticated 2D LC-MS/MS protocol is employed. First, the sample is separated by strong cation exchange chromatography, followed by reversed-phase chromatography, and 2D LC-MS/MS analysis can identify >2000 proteins in a single experiment.

Targeted quantitative mass spectrometry (MRM/SRM)
Multiple reaction monitoring (MRM) is the most widely utilized method for quantitative analysis of analytes using LC/MS/MS workflows. In this method, specific ions are filtered through the first quadrupole and directed into the collision cell, where they are referred to as precursor or parent ions. These ions are fragmented within the collision cell. Selected fragment ions, known as product or daughter ions, are subsequently passed through the second quadrupole. The process of transitioning from precursor (parent) ion to product (daughter) ion is referred to as an ion transition.
Quantitative results obtained from GC/MS and LC/MS/MS analyses can be reported either as act numerical value or as qualitative positive/negative results, depending on whether the analyte of interest meets or exceeds a predefined threshold concentration.
MRM is primarily employed to selectively identify and quantify specific analytes, including proteins, peptides, metabolites, and lipids from various biological matrices, such as plasma, serum, and other biological samples.
